How stock is stock? 68 GTO value question

I have a basically 1-owner (it was my Mom's) 68 goat in decent shape with around 200k miles but I am going to put some more work into getting it nicer.

Before I do anything drastic, I need to make sure I don't severely de-value the car.

It already has been through a restoration because of the vinyl hood rust issue and one lady ran into me so there is some bondo in one of the quarter panels. Also, it has a Chevy Nova differential and axle right now because the old one quit on me in the middle of a cross-nation trip and there were no other option in the middle of the Texas desert at the time. The transmission is the original automatic with the dual gate, but it has always given me problems. It does not have the original paint because of the roof problem, we just painted it maroon a few years back. Also changed to an offwhite upholstery, but it is a GTO upholstery still. (It used to be green/green with the light green vinyl top).

So: what makes this car a "matching numbers" car? Am I already so far gone from stock that there is no point trying to stay purely stock? Can I increase the value by going back to a GTO rear axle assembly?

For pure fun and driveability I would prefer to put in a manual tranny and a positraction rear end - will I destroy the value by doing so?

Your car would be a matching numbers car with the correct differential. I wouldn't sweat it. Easily fixed. The paint scheme devalues the car, but in my opinion, looks better than the original triple green combo. I hate vinyl tops, though. They cause nothing but problems IMHO. Keep it an automatic, don't cut it up, and enjoy it. If you make parts changes, save the original parts. Have fun.
